Top line of shank.
So I'm pretty happy with where this bent apple is headed. I think I just about have the bottom line of the pipe where I want it. But, I am stuck on the top line of the shank. Right now there is a bit of a kink right at the stem/shank junction. Trying to find the most eye pleasing way to get rid of that.

Here's what I would do (this photo has been edited with my suggestions below):
I would cut the saddle deeper then take just a touch off the top stem side of the saddle to get rid of the dip at the stem/shank junction. I would also take just a bit more off the bottom line where the shank meets the bowl.
Unfortunately, I think overall your shank meets the bowl a bit too low. In other words, when you shaped the underside of the bowl you brought it up just a touch too high. It really limits what you can do with the shank.

I like Waynes suggestion for the stem but I would not be so severe at the bowl junction, I think it makes the shank look too straight. The way you have it now looks pretty darn good to my eye you just need to smooth out the curve a little and take away those facets.

I think a little more from the bottom and top might help
I always try to make a symmetrical bowl and then attach a stem to it, I dissect my bowl with pencil lines while I'm shaping helps me eye the curves up

A bit of everyone, I think!
Bottom line is OK, saddle deeper (as per Wayne) and shank/bowl (as per Chris).

Man, this is one of those situations where a little bit of material makes a big difference. I'd go after the top line near the bowl with some sandpaper wrapped around a round file and check the line often as you progress. I do like Wayne's idea of deepening the saddle.

What style of pipe do you want?
English, Italian, or more Danish? All are still in there.
You've got a mixed bag with the bottom line, which I suspect is why you're at a loss for the top. The lowest point of the pipe being at the shank/bowl junction is a Danish move. A straight shank is English or Italian.

That all seems like good advice.
If it was me I'd turn it upside down, and draw a smiley face on it.
Also, I;'d add a white dot to the stem.
